So I got all of the parts back together with the tranny on #14, but it won't start. The truck sat for 4 years, and didn't have a fuel filter. Where the filter should be was a rubber hose. Replaced that. The fuel pump primes, and builds pressure when the pump runs, but as soon as the pump shuts off, the pressure bleeds down to zero. When cranking the motor, the injectors are not firing. There is spark. The fuel does burn, and isn't coagulated. Looks and smells fine. The oil is a little dirty, but there is no fuel smell, and it doesn't burn.
Once you stop trying to start the motor (not cranking anymore) the fuel pump runs for ~10 seconds after the key is turned back to the off position, and even when the key is removed. The truck does have a >5 year old Viper alarm that the previous owner never used. The battery never died on him, but it died since it was parked for so long.
So, I'm thinking either the ECM is junk, or it is something with this alarm system, but I'm still confused as to why the pump runs for so long, and why the pressure bleeds off. I pulled the passenger side plugs, and they were black like the truck had been running rich, but the electrode was eaten away like it was running lean (WTF?).
